About 10 years ago there was a great glut of bands who tried to bring prog rock-like complexity and conceptualization to the kind of alternative/indie music that was popular in the day. I was in high school back then and had no time for this stuff as I was busy devouring stuff like Larks' Tongues in Aspic, Close to the Edge and Inner Mounting Flame. But recently I've gotten into a lot of really impressive bands from this time period that I once overlooked.
    Here are a few examples:

The Mars Volta - Roulette Dares (The Haunt of) (2003)

    Circa Survive - Mandala (2007)

Coheed and Cambria - In Keeping Secrets of Silent Earth: 3 (2003)

The Fall of Troy - F.C.P.R.E.M.I.X.
    https://www.youtube.com/watch?v=_spVxhWEQWc

    Damiera - Immure

    Anybody else into this stuff?

I always thought Deefhoof sounded distinctly proglike:

About the only one I'm into is Coheed and Cambria. I kind of missed this movement (I started listening to indie stuff around 2008 and 2009 I think) and what I did hear (Mars Volta, Deerhoof) I never really got into or really liked.

I will have to check the other bands listed to see if they're the type of stuff I'd like.

Cool. Let me know what you think of Circa Survive. I've noticed there's a lot of overlap between people who like Coheed and people who like Circa. Probably because they both have extremely high-voiced singers.

Yup; I'm into Coheed And Cambria and The Fall Of Troy. But IMHO they cannot be regarded as indie but as progressive metalcore. And darn good at it if I may add.

I would say check out On Letting Go (the album in my avatar) first, then Juturna. Those are their second and first albums and in my opinion, their best. The interlocking dual guitar parts, hard-panned in the left and right channels, are breathtaking on those albums.

Really tough to categorize or quantify anything that aspires to "prog."

I love Deerhoof, but I think of them as more of an Art band.

More "difficult" than the OP's stated preferences, but I'll toss Sleepytime Gorilla Museum out there mostly because he mentioned Larks' Tongues. Loaded with eclectic, eccentric musicians, they disbanded in 2011. Don't expect to hear them on the radio in any event.

While the stuff I've been posting is more accessible, this is also right in my wheelhouse. Love that distorted violin playing in unison with the electric guitar in the beginning. Very David Cross/Robert Fripp of them. The dirgey middle section reminds me of Mr. Bungle. The vocals are Peter Hammill all the way, too.

Yup, SGM players have circulated in the Mr Bungle / Secret Chiefs 3 / John Zorn spheres.

Saw them exactly once. They were openers, and I never heard of them. Astounding show. They did have a Larks' sensibility, esp in terms of advanced percussion.

Tony Levin doesn't hesitate to describe them as even more ambitious than King Crimson:
